When you add water that has been conditioned with AquaSafe or PRIME should I take out my Bio-Bag from my Whisper 40 power filter?

nope just leave it in there, shouldn't do any harm at all.

nope, water conditioner is made for that exact reason, so that the chemicals in the water DON'T hurt your biofiltration (that and your fish).. leave them in. :)
