Here is the update:
I decided to attach a micron bag ($12 from http://www.aquaticareef.com) to the drain pipe to filter out most of the sand floating in the water column.

The results after 2 days:

Cycling parameters so far:
Ammonia = 3.0 ppm (started at 6)
NO2 = 2.0 ppm
NO3 = 30 ppm
PH = 8.1
Sal. = 1.022
Temp. = 80.2
