due to my tank being in my wife and I's bedroom I don't want to run a skimmer during the night. How long should I run one during the day to have effect and whats the chances of the cup overflowing whilst we are at work?

you can do that, just put it on a timer. there are some models which are extremly quiet though. I'd just run it as long as you can.
as far as overflowing, it depends on the brand and style of skimmer. It really shouldnt, but if something goes wrong, it can freak out occationaly. The chances of this happening goes down if you clean it more often. You can also get one with a drilled cup, or drill it yourself, to lead to a sink, a larger container, or even back to your tank in case it overflows TOO much.
I run mine 24/7. I don't see any problems with it running part time though. Just run it as much as you can. Overflow problems aren't to likely but as mentioned above there are a couple things you could do as a preventative measure.
