Does anyone run sponges on their powerhead intakes? I have a sponge filter on both of mine and I kind like them but I started thinking that they might start to affect water quality...

They do effect water quality. If you rinse them every week they will act as both a mechanical and a bio filter. This will help keep your water cleaner and the tank cycled. If you don't rinse them weekly, they will also effect water quality, but in the opposite way. They will clog and reduce the flow rate and possibly damage the PH. The will trap waste which will break down and return to the water and lower water quality.
I run sponge prefilters on on about 25 filters and one powerhead :-)
