The intake of my fuval canisters has a plastic ball in it, i presume it is to stop large debris from going into the filter. My question is would the filters work better without them?

Yes, both my fluvals have them. I wouldn't have thought anything of it but my eheim doesn't have one.

My Fluval 304 has a ball in the intake too, but it fell out when I was messing around with it. I'm not sure what the purpose of it is, but I didn't bother to put it back in. It's been floating around the top of my tank for a couple of months now with no ill effects.
its a check ball and its a "new and improved" feature on those models (304,404,305,405).

Well it doesn't show it in the parts list of the instruction manual for that series, but they made several versions of the 04 series. I have an 05 series, definitely doesn't have that. You should definitely ask Mg as I believe he has several of the 04 series.
