I was wanting to collect bacteria to start a new tank and was wondering if natural sea sponge is safe to put in there.

As long as it's clean, you should be okay, but you'll need to make sure there's a flow through the sponge for it to be effective. Any kind of sponge will work, and a sponge for an AquaClear might be cheaper and gauranteed clean.
