Can someone give me some ideas as to where to place the power heads that will be running off a Red Sea's WaveMaster Pro?

I've never done it. But if the control alternates the the timing on multiple outputs then opposite sides would be in order.

try pg 4 of the manual - it appears that it all depends on placement and type of corals

Thanks. I've got 4 power heads so I guess I can place 2 at each end sort of facing each other only at different levels and see what happens. Should be able to take care of any spots that could be dead.
