How long should I leave fry in the nursery?

As some of you know, one of my fish had babies. Most people think it's my balloon molly who had the babies.

I currently have the 4 babies in a nursery container that hangs in the main tank.

How long should I leave them in this container and when should I introduce them into the main tank?
 
Once they can't fit in the mouth of other fish is safe. I had 3 guppy fry and only one made it. I let him out once he was about an inch big.

I agree. Other fish (and the filter) are your biggest threat. The size they need to be depends on the size of your other fish, but once the babies can't fit in their mouth you should be ok.
 
The ones you found wandering around the tank, are probably big enough to be ok.
The (probably)20+ you didn't see got ate.

And no, I can't guarantee, they won't bet eaten. But along with what I said above. I think they'd be better off wandering around finding little stuff/critters to eat. Opposed to contained in icky(no pun intended) water, waiting for you to drop some food in.
