Is there a way to split the line and run CO2 from my canister into two tanks?

I'm sure there must be, but I don't know what the name of the gizmo is for splitting the line. It would have to have seperate controls for two different size tanks.

I've seen them for air pumps, but they look pretty chinsy. I'm sure there must be something better for CO2.

You should be able to split the output of the regulator with a 1/4" NPT wye ("Y"), and then use separate needle valves to control flow for each tank. Since you want the same pressure going to both needle valves, and the draw isn't that high, you should have no problem using a single regulator.
McMaster-Carr (http://www.mcmaster.com/) should have all the bits you need.
