What fish do you have? How big is the "main" tank?
I would move the fish out to the other tanks like you have described, do the substrate swap, scape/arrange, run the tank empty for a day or two for the tank to settle, and slowly add fish back in. So at max, probably a weekend (2-3 days) is sufficient time to make the change.
