i know i have been asking a lot of newb questions, but i need to know. my live sand recently started to turn a darker brown on the surface and my live rock is also getting a lot darker

Sounds like a diatom bloom - small brown algae, very common in new tanks. I was able to kill it very quickly by killing the lights (in a brand new tank, not stocked yet, so there was no harm in leaving it dark for 72 straight hours).

does it affect the fish at all? is there anything else i should do besides turn the lights off for a few days

Skim heavily, diatom is caused by either nittrates or phosphates, even at small LVLS, removing them will stop the bloom, and the best way is water changes and skimming.
