I just got my son a red and blue betta (spiderman) for his birthday. The Topfin tank I bought has an undergravel filter system. The directions were lacking.

I have a stupid question. Should I fill the water level in the tank above the top of the filter riser tube (so the airbubbles mix with the tank water)? Or should The water level be below the riser tube (so the "dirty" water stays in the riser tube) Is this even how the undergravel filter works?

We've only had it a day and the water has a color to it...

how big is the tank?

you need to fill that tank up all of the way so the water can flow.

you might want to get a small hang on back filter, or an internal filter.

your water has a color to it because it is going through a cycle. rbishop has writen a great article on cyling in the Article section of Aquaia central that you mgiht want to check out.

2 male bettas?

The UGF will give you very good biological filtration but minimal to zero mechanical filtration. Do not overfeed and ensure you do regular water changes and gravel vacs.
 
Looks like he meant a single multi-colored betta.

It's a small tank 1+ gallons and only one fish.

We wanted something small to start with, but now I'm thinking we should've went with a larger tank with a better filter.
 
Wal-mart has hex-5's and eclipse-6-esque systems for like $30. comes with everything but a heater. Made by Marineland under a subsidary company's name (aqua-something or other). really nice 5-6 gallon tanks, easy to maintain and small enough to put on a desk etc.
 
In my opinion those all-in-one systems leave a lot to be desired. It's actually a far better notion to buy a proper 5g tank and a Whisper 10 filter.

But bettas do really well in 2.5g tanks too. I have a few of these little all-glass ones setup with nano filters and small incandescent fixtures fitted with mini pc bulbs. plus you can get a hydor mini heater too.
