dont stick the gravel vac into the gravel. just move it around the top to kick up the dirt and suck it up.
Hey, i got an idea. Take a turkey baster and stick down in the gravel in as many open area as possible prior to the gravel vac. Just blast away, to your hearts content, to get that buried sediment in the water column. Make sure to leave that powerful filter on. Then gravel vac as described bymgamer. A steady regimen of this type of maintenance will surely keep water quality in check.
