I am currently undergoing a cycle in my tank. I was wondering, every time I do a water change, crap comes out from under the gravel, in the synthetic plants, etc. Would vaccuuming the gravel kill the bacteria?

nope, well not to my knolage, what you seem to have is normal healthy vaccuming

nope, most of the bacteria lives in the filter anyway. you should gravel vac at least once a week to keep the fish gunk out of your tank.

The bacteria lives where ever the correct combination of water, air and food exists. There is a higher probablility it will be your filter, where decaying matter is trapped. The bacteria develop and attach to any surface.
In general, vacuuming will not destroy or remove it.
