29G DIY Co2 System siphoning water

OK, so I decided to try and set up a DIY Co2 system on my 29G for now, to see how it goes before deciding what to put on my 55G. I hooked up a system much like the diagram here http://www.qsl.net/w2wdx/aquaria/diyco2.html (under the "Some examples of system designs" section)

I have a 2 liter soda bottle with my mixture, I have a line coming out of this with a check valve, the tubing then goes into a smaller bottle I have beside it (gas separator in the diagram) and this then goes out and into the tank and into an airstone (temporarily going to be used as a diffuser while I figure out what to use).

I put this all together around 5pm, my soda bottle now feels pretty solid (guessing its generating gas) but when I look in the smaller bottle, I now see about an inch and a half of tank water. How is this coming back down the line? do I need a check valve here? or just one on the reactor? Is it normal for water to come down the line like this? Should I remove everything now before I wake up tomorrow morning to a puddle of water all over the place? Sorry, I am a little worried, I put the check valve on the reactor to prevent this, but did not know if I should put one on the separator. Will water just be in there while the gas builds up? and then the pressure of the gas force the water back out again? how long does it take?

Edit: I had a spare check valve, so have put this on the line coming from the gas separator going into the tank. Still need to know if I should disconnect everything for now though!!
