For starters, clean your filter uptake tube. You'r starving your filter flow.
 
Could you take some water out of the tank, put it in a clear glass cup, and hold that against a white background . . . .

That would be an ideal solution to see if it really does look brown.

The only thing that you've added is the rocks, and since you've added them, the water has turned brown. That must be your culprit.

Take the rocks out for a while, and do some water changes. If the water is clear, then the rocks are the cause.

Put the rocks back in, and if the water turns brown again, then you know for sure.

What I was thinking of doing when I have some time this weekend. I also did a preliminary cleaning on the lid by the light. Not much algae, but a little that could have made the light a bit less than it should be.
