Change of filters

Recently purchased an Emperor 400 filter to replace a Whisper 60 on a 55gal tank. Is it smart to remove the Whisper, and install the Emperor? Would that effect to biological filter? I'm sure it would, but how long would it take for the filter to grow on the Emperor. Or what could I do to make the filter establish itself.
 
Since the Emporer 400 has slots for 2 filters and 2 grey pieces(or 4 filters, if need be)....why not put 2 filters in, 1 of the grey pieces and the filter from the Whisper 60 to help it get established. While the filter won't fit exactly, you can place it in the Emporer and let it help your tank.

It would be arranged like this:

Emporer 400 filter | Whisper 60 filter
Grey piece | Emporer 400 Filter
