filtration question

I think I have been doing my filtration wrong!!!!
I have a protein skimmer and (2) Emperor 400s' that I use for filtration on my 125 gallon FOWLR tank. I mainly use the Emperor 400s' as circulation. I guess what im wanting to know is should I take the carbon filters out of the Emperor 400's and just let the water pass through or do I need to leave the filters in them???
When I setup the tank 2 years ago the LFS told me that since I already had the Emperor 400s' that I could use them in the salt water but the more a research filtration I hear that mechanical is not the way to go. Any and all suggestions are appreciated.

How much LR do you have in the tank? If you have a skimmer and adequate LR, the Emperors likely aren't doing much to help filter the tank. Personally, I would save the money you're spending on replacement cartridges and just run them empty for circulation.
