I bought a Coralife Pure-Flo II 25 GPD system a few weeks ago.

When I first put it together, the water coming out of the "waste" tube was coming out slow, and the "pure" tube was fast. So, I switched them, but now I don't think the water is gettin purified at all.

What should I do?

If you don't have a TDS meter handy, perhaps you can some normal water tests (nitrates, phosphates, etc.) on your tap water, and compare it to the output of each of the two lines to help determine which is waste and which is RO.

I don’t know if I can help but the tubing on my ro/di system is the same size but colored. I have no idea why. You may need a pump if you have low pressure. My father put together the unit because I didn’t want to put holes into my own piping. I can also point the finger if anything went wrong. He used a tire gauge to check PSI.

I guess you have this unit:

Take a look at the side view of membrane housing and determine which is pure water outlet and which is waste water out:

If the inlet water pressue is too low, a booster pump could help.
