How do you sterilize ,say, nets, cups, thermometers, ect that go into more than one tank?

They make a special chemical to soak your nets and other stuff in....

Although I've never used it. I usually rinse stuff thouroughly in hot tap water to "kill" anything that might be on their. If you need to scrub anything I use paper towels or an algae scrubber.
Another thing you could do is buy an extra set of nets, where each tank has it's own net. They are pretty cheap.
 
I'm with Dolfan on the spare nets for each tank. For the cost vs. hassle, that's the way to go imo.

My LFS soaks their freshwater nets in saltwater and says that should kill any nasty stuff on the nets

Funny you should mention that. I was searching something on google a few days ago (can't remember what now) and came across an old post on another forum about doing that - the reason it caught my attention was that the poster was "wetmanNY" (skepticalaquarist.com) who used to post here all the time but hasn't in a long while. :(
