What exactly IS the correct term for a batch of fry?

Our trout hatcheries refer to them as 'lots'--a lot number consists of the source code, the species ID, and the year. But I think 'pack' might be applicable, for some species.

When you don't want them, they seem more like a plague than anything else....

I think "infestation" is appropriate...

Or "headache"...

Or, if you have discus that are kind enough, a "goldmine"...

If there's one XXX in the tank ready for life on their own, and the pair are getting ready to do it again, you'd talk about "spawnings" would you?
