if i was going to use a wet/dry filter as a sump and lets say i had live rock in the tank and a deep sand bed, would it matter if i had bioballs in the wet/dry? i have heard that the cause a buildup of one of the bad elements - nitrate, amonia, ? - but since i would have live rock to balance things out, would it matter? or should i have something else in the wet/dry besides bioballs?

I wouldn't have the bio balls in there. The wet-dry will work fine for a sump without the balls, and they really will cause a build up of nitrates. Might take a while, but it will happen.

should i have any thing in the compartment that would normally house the bioballs or just leave it empty?

Leave it empty, unless you need to run some chemical filtration, like carbon.

Or make a mini fuge out of that area. Not sure how big it is but always a possibility.
