When I vacuum the bottom the tank gets all brown with all the stuff I stir up. Does this hurt the fish that are in the tank when I am doing it? I usually take them out and put them in a bucket with aquarium water, but I dont want to stress them more than I need to.

Will the poop-clouded water hurt them?

do a deep cleen once a week, and in between a little siphon over the top to remove the poo, replace water removed of course. If it isn't alot of water removed, I don't even dechlorinate the new water, (if its only 20% or so there is already dechlo in the water) just make sure its roughly the same temp.

The fish will tolerate cloudy water for a period, its more stressfull to remove them. I find when I do a big water change and cloud up the tank, the fish occupy their time hunting and pecking at bits of flotsum for anything edible. After a time, and with the water change, the filter will kick in and clear things up. Most fish do not come from crystal clear running streams, alot are found in murky tributaries of tropical rivers. They can stand a little mess for the time it takes to clean up.
