hi, i intend using cover glass on my new reef tank so as to prevent anything jumping out the tank and also to stop anybody putting anything in.If i keep it clean will it negatively affect the amount of light penetration from my halides and if so will it be enough to worry about???

It will reduce the light by a bit. It will be hard to keep clean--the internal splashing will leave a rimey residue that you will have to clean weekly. The surface may have the same problem.
If you're worried mostly about jumpers, I recommend using egg crate or a nylon cover instead. This will reduce the amount of heat buildup you have as well.
Who might be putting things in the tank? I'm guessing you are worried about children or pets, since a glass cover is little impediment to most with thumbs.
