I have 2 HOB's in my 55. a Whisper 60, and an Emporer 400. Both intake openings are roughly 3" from the top of the substrate. I have a lot of rock work, and the intakes are surrounded. Should I stagnate one of the intakes to go higher than another (ie... 6" (or ??") above substrate) and therefore possibly free from the rocks?

Did you mean stagger?

I apologize, but that makes it much clearer.

Yep... Stagger the intakes. so one is 3" form the top of the substrate and the other 6" (or???).

Putting one up and one below won't hurt. If anything it'll just create more current in your tank, which usually is a good thing, providing what what species you have. It won't matter much in terms of filtration, unless you're overfeeding and food is drifting to the bottom. It's really up to you but I guess I'd do it for increased bottom movement.
