How should I filter a 40gal breeder

On my 40g breeder I have 2 filters. An Emperor 400 . and a Jebo Newport B-28@ 310gph.... or so they claim. The Jebo is a canister filter. If I could afford it I'd stick another Emperor 400 on it.

I would go with a sponge type filter. Discus breeders use them all the time, keeps the young fish from getting sucked into the inlet tubes of other types of filters.

I have an RUGF with 2 penguin 660R powerheads and a whisper 60 HOB in my 40 Breeder.

I had an RUGF with 1 660R Whisper 60 in a 30 breeder for several years with no problems. Added the second 660R when i upgraded to the 40G tank...I like to have at least 10x the gallons/minute capacity.

Mine has an Emperor 400 and I just added a Rena XP2.

Personally I worry about the weight of an Emperor filter hanging off the glass of a tank that deep with no center brace, so I will be removing it soon in favor of a second canister filter.

I wouldn't worry about the added weight of the Emperor. Its nothing compared to the weight of water that your tank is holding in. As for the center brace im not sure how much structural support it adds? I'm sure it adds support but it is only plastic. If your that worried I would just move the filter torwards the side (instead of the middle)

But honestly I wouldnt worry about it.

Top for 40 Breeder

Yep, you should be able to buy a glass hood at any decent pet store.

ummm...the 30/40 breeder is an odd size and uses one FULL top...a ~36" (OK, 35 and a bit) wide glass...not very common.

My suggestion is to have glass cut locally. get 3/16" glass, not 1/8" you'll be glad you did. (not tempered) It shouldnt be THAT expensive. I'd recommend one piece ~13" deep (under the light)and one ~3" deep (for access). This is more practical than 2 ~6-7" pieces (what I had before I broke it). Then buy the hinges and the back strips to make it up any way you want it! If they can cut it from one sheet that will save you some dough too.

Mine now is 3 ~4" pieces with 2 hinges...at least I can center one hinge under the 2 tubes and not lose TOO much light. :)
But that's what I bought before I knew better.
