Yeah as Slappy said it wont hurt anything. Your bacteria are on solid surfaces such as the filter media, substrate, hardscape, etc.

It's really clear now, but there's still a brownish tint. I'm thinking that's from the driftwood though.

Pretty likely. An adsorbent like charcoal or Purigen will take care of that.
I love Purigen. For the sake of convenience and cost, I'd buy the 100ml pillows on Amazon. They're about $10. I'd put two in filters for a 55. It's less expensive than buying a 250ml bottle of Purigen, and then The Bag (a Seachem designed media bag that can stand the rigors of the regeneration processes for the various Seachem medias) to put it in, as I originally did. Although, in retrospect, an inexpensive mesh bag may work for Purigen, as the regeneration process for it isn't as harsh as it is for, say, Cuprasorb. I have some in The Bag and some in a.... I think Lee's brand mesh bag, and both have been regenerated, and both are holding up well. Yes, you can buy a lot of charcoal for $20. I've been using the same Purigen in my 55 for 2 years. At the rate it's changing color, I imagine I'll be fine for at least one, maybe two more years. I also bought a 100ml pillow a few months ago to put in my canister filter.
