I have good canisters, good HOBs, combinations of both, and even an internal filter.
And do you know what I think?
The only differences are in the mechanical filtration and the type of use.
Bacteria live all over the aquarium. They don't require any mechanical action at all to do their "job."
So in my opinion it all comes down to nothing - in a properly cycled and maintained aquarium, the necessary amount of bacteria will always be present and active throughout the system no matter how much or how little surface area there is in the filter. Thus if you are running adequate filtration for the tank and the stock, it doesn't matter what type of filter you are using as far as biolfiltration goes.
The rest is all in choice for specific purposes or conveniences.
