Feeding Brine Shrimp

I've recently hatched brine shrimp to improve the diet of my fish. They love devouring the little crustaceans -- especially my royal gramma. The problem is that I also transport many cysts into the tank whenever I place the brine shrimp with my turkey baster; I'm afraid this could negatively affect my water quality.

Does anyone know of a method that would allow me to get the shrimp without the empty cysts? Does getting cysts into the aquarium even matter?

You shouldn't worry about a few extra cysts falling into the tank. One of your clean up crew will eat them or they'll hatch and a fish will eat them.
 
I wouldn't let any cysts get into my tank systems. The cysts are known to harbour harmful bacteria and occasionally can wipe out a system.
Even Brine Shrimp Direct advises against it.
I hatch mine out and let them sit for 10 minutes and then siphon off the majority from between the top inch or so, and the bottom settlement.
After pouring this through the net I rinse the nauplii in fresh water before using them. The water I pour back and let settle again for a bit and repeat the siphoning etc.... To maximise the yield, I do this all several times and while I don't recover 100%, I don't get much in the way of cysts into the collecting.
