The rocks aren't an issue as long as they're chemically inert. If they're not chemically inert, then their impact on the water may vary. It's usually increased hardness.
 
Do I need to cover the roots of the Anubias sp. in sand? I currently just have the plant sitting on the slate attached to the driftwood and the labradorite stones stacked on top of the roots to hold the plant down. I removed the hematite stones because it seemed like the endler was acting different with them in the tank. The endler was hanging out near the surface and flashing on the Anubias leaves. After removing the hematite, the endler stopped doing it.
