Yeah he's pretty much back to normal. There's some bruising but the swollen area is all gone, so I'm thinking he's fine.

A healthy puffer should be strong enough of a swimmer not to get stuck on a filter intake, if it had a gard on it.
That was the problem, somehow the strainer fell off the intake pipe so it was just an open pipe end.
