I keep like 10-20 of those pestersome snails that the LFS gives away in a 2.5 gallon tank. I breed and feed these to my puffer fish...

But anyways, these snails can take AWFUL and just cruddy water. I keep a myriad of plants in there to help lower this out and give oxygen to them (there is no air pump). Is there a possibility that my puffers will get sick if the snails are in bad water?

It's odd really, considering the snail poop (they poop like nuts!) acts like a fertilizer for my plants, and that I have never kept healthier plants before. I just want some input, thanks.

I wouldn't worry. But feeding your snails a healthy diet should make them a better meal. I would suggest at least weekly feeding of veggies. Zucchini, broccoli, cucumber etc.. are all great choices. It will probably make them breed faster as well.
