I'm not a fan of using copper, basically because most aquariums I own have shrimp in them too.
they won't die due to being in the bag, they will just hang out, but stay separated from the main aquarium, the material will not be water tight, so the bacteria will still work.
safest way to clean the sponges would be to soak in a bleach solution, and then to re-seed while in a filter bag,
