The bacteria is not goning to be affected by a gravel cleaner. It is firmly attached and shouldn't concern you. The reverse setup is simply the UGF run backwards with the powerhead pushing down the tube that sticks up so that water flows up through the plates instead of being sucked down into it. A google search or even a forum search should show you how to set it up.
Oh and the water breathing wasn't too hard, lots of gurgling and stuff but I managed for a bit before everything turned black (power outage I guess).
