I have noticed that since the bubbles stopped a few days ago that water has been filling up the Co2 bottles. Should I put the bottles on a snack table next to the tank uinstead of under to prevent the syphon?
Why is water going back down to my Co2 bottles?

Lack of pressure is causing a syphon to start. Put check valves on your airlines, that will stop it from happening.
also, put the check valve as close to the water line as possible..you could even put it in the tank right next to/before your airstone or reactor. This would prevent any water entering the airline at all.
It's better now. I emptied the water that went into the bottles so that there was half a bottle of water in each. Then, I shook it up and put them back and now everything it working great.
