I have a penguin 330 and magnum 350. Both filters have seachem matrix in them and I was wondering If I were to put medication in my tank will it kill all the good bacteria in the matrix, also I was thinking about using both micron cartrige and carbon container for my magnum 350. I am thinking about using the micron cartrige after water changes( run for about 2 weeks) and then switch to the carbon media container that is filled with the seachem matrix. My next question is during the 2 week time that I am using the micron cartrige can I put the carbon container with the seachem matrix in a container of aquarium water to preserve the bacteria in it or will the bacteria all die?

can't see why you can't just run all the media at once, unless it's space thats limiting. As for med's, salt will make a good and more natural medication(some fish swim from fresh to salt or salt to fresh in nature to rid themselves of parasites) that won't kill your bio filter.

What about other meds, the kind you buy at the pet stores, I've heard that clout can kill all the good bacteria in your filter is this true?

Unless your tank is horribly overstocked, most of your bacteria should be in your Bio Wheel. If you use medication it's the Bio Wheel you need to protect, not the carbon.

Bacteria need access to oxygen, ergo just putting the carbon in aquarium water and leaving it will kill off any that just happen to be living there.

You can float the Bio Wheel with better success. Especially if you aerate the water in the container it is in. An airstone will agitate the surface of the water and cause the Bio Wheel to expose all it's sides to air at some point or another. That will help keep the bacteria alive on all of the surfaces.

Depends on the medication. The best thing to do is find out what is in the medication and research each ingredient on the internet. Some will kill bacteria, some will not.
