Need help keeping Water Clear

I have a 29G Biocube. My stock is:
  • Blue Damsel
  • 2 ocellaris clownfish
  • Firefish
  • Algae Blenny
  • Engineer Goby
  • 3 Turbo Snails
  • 6 Hermit Crabs
All my pararameters are within specified limits and I have 40lbs of live rock in the tank and another 8 lbs in the 2nd chamber. I have a 20lbs of live sand as my bed. I am running the biocube protein skimmer. I am doing 5 gal water changes weekly and placed the biocube filter below the live rock in the 2nd chamber.
My problem is I have too many floating particles in my tank. Does anyone have any suggestions on how I can get a clearer looking tank.
All my fish are healthy and get along well together, however I would like a clearer tank. Any help would be greatly appreciated.
 
Are these floating particles or microbubbles? If they're particles, do you know where they are coming from? A pic might be very helpful.

Let me know if this pic is sufficient. These are small floating particles. A took a sample of my return water and it seems to have these small particles in them also.

It is a 29G Biocube. I have the biocube protein skimmer in the 1st chamber, Live Rock and a biocube filter in the 2nd Chamber, and there is a sponge in the 3rd chamber. As far as flow goes it is the stock pump that comes with the biocube.
